I just thought about putting together a summary of what has transpired since the beginning SC1, gives a little perspective where the story is heading:
Chapter I:
Mission 1: The Magistrate together with Raynor relocates colonists in the Wasteland.
Mission 2: The Magistrate saves Backwater Station from the Zerg but ends up arrested together with Raynor.
Mission 3: The Magistrate is forced to hold out against several Zerg attacks in Mar Sara's core city when the Confederacy abandons the planet. Eventually the Magistrate is rescued by Arcturus Mengsk and the Sons of Korhal.
Mission 4: Raynor infiltrates the Jacobs Installation and recovers data discs containing supposedly Confederacy weapons technology.
Mission 5: Raynor meets up with Arcturus' second-in-command, the telepathic Ghost Sarah Kerrigan, on Antiga Prime, and together they free the Antigans from Confederate control. General Duke deploys a moderate force to deal with the rebellion, but it is annihilated.
Mission 6: The Norad II is "shot down" by Zerg space forces and crashed in the midst of two moderate Zerg hive clusters. Mengsk orders Raynor to move in and save Duke as well as a nearby Confederate colony. When saved, Edmund Duke is forced to join the Sons of Korhal in return for his life and military position.
Mission 7: Arcturus has discovered that the disks recovered from the Jacobs Installation contains information on Psi Emitters, a kind of device that emits energy mimicing that of Ghosts that can be used to attract Zerg. Kerrigan is ordered to deploy one of these emitters on Antiga Prime, giving the planet and it's inhabitants away to the Zerg on a golden platter while simoultaneously destroying immense numbers of Confederates.
Mission 8: Mengsk prepares to assault Tarsonis, home of the Confederacy, directly, but the planet's orbital defenses stand in their way, and Duke, who has great knowledge of the Confederate's defenses, punches through and allows Mengsk to make his way down on the planet and deploy another Psi Emitter, to the great dismay of Raynor and Kerrigan.
Mission 9: A great Protoss fleet under the command of Tassadar arrives at Tarsonis with the purpose of killing the Zerg upon and above the planet's infested surface. Mengsk orders Kerrigan to destroy the Protoss, since the Zerg is what keeps the Confederates from escaping. After a long, tough series of battles, Kerrigan is victorious and calls for evac as the Zerg she was forced to protect begin to attack her base. To Raynor's horror, Mengsk orders the fleet to move out and leave Kerrigan and her men to their deaths.
Mission 10: Abhorred by Mengsk's actions, Raynor and the Magistrate break of the Sons of Korhal (and becomes Raynor's Raiders). However, it has become clear that Mengsk and Duke has activated the Ion Cannon, a powerful Confederate weapon that could easily blast Raynor's fleet out of the sky should they attempt to escape. Together with the Magistrate, Raynor manages to destroy the Ion Cannon and make their escape.
End: With the Confederates broken and battered, Mengsk founds the Terran Dominion and coronates himself Emperor of this Dominion. Prior to holding his victory speech, the colonies of Umoja and Moria joins the Dominion.
Chapter II:
Mission 1: The Overmind awakens "the Cerebrate", a sub-Cerebrate to Jormungand's lead Cerebrate, Araq, and set the task upon this newborn Cerebrate to protect the Overmind's latest creation, hidden within a Chrysalis. The Zerg has taken 9 of the 13 main Terran Worlds, including Tarsonis, and with the withdrawal of Tassadar's Protoss Fleet there was little left for the Cerebrate to destroy other than Omega Squadron soldiers incapable of escaping.
Mission 2: The Overmind has ordered the Cerebrate to move the Chrysalis to Char, but the remnants of Tassadar's fleet lingers on the platform from where the Zerg prepares to begin their journey. Using elite Zerg from the Tiamat Brood called Hunter Killers, the Cerebrate emerges victorious.
Mission 3: When arriving upon Char, it became clear to the Cerebrate that the now mature Chrysalis was sending out psychic emanations into space. Not soon after, Terran forces under the command of Edmund Duke arrived on order by the Dominion leader, Arcturus Mengsk. The Cerebrate defended the Chrysalis fiercly, forcing Duke on the run, but the Overmind ordered the Cerebrate to stay it's hand and allow Daggoth and the Tiamat to finish off Duke while the Cerebrate remained to protect the Chrysalis.
Mission 4: After Duke's minor defeat, yet another Terran force arrived on Char under James Raynor. At this time the Chrysalis had matured enough for it to give birth to whatever rested inside - and to Raynor's ultimate horror the creature that emerged were none other than Sarah Kerrigan, corrupted and enslaved by the Zerg Overmind. Kerrigan, on the order of the Overmind and with the help of her guardian, the Cerebrate, continued on to wipe out Raynor's base, but decided to let Raynor run away in face of destruction.
Mission 5: Kerrigan, weakened by her time inside the Chrysalis, begun to regain her power, but could not make use of her true potential due to something called Ghost Conditioning, a powerful hypnosis Ghosts went through to dampen their psychic powers. In order to remove this conditioning, Daggoth granted Kerrigan two Hunter Killers to raid the Amerigo Science Vessel, which held knowledge of the Ghost Conditioning as well as the method to remove it. Kerrigan did this successfully, removed her conditioning and abandoned the Amerigo right before a minor Terran force arrived and destroyed the vessel.
Mission 6: With her previously chained powers unleashed, Kerrigan was able to sense a Protoss fleet over Char, led by Tassadar. Drunk with power, Kerrigan taunted Tassadar and proceeded to attack his bases on Char's surface, but learned too late that it was a distraction to allow the Protoss to kill Zasz. Kerrigan, assuming the Overmind would soon revive him, was mildly bitter when she learned from Daggoth that the Overmind itself had went into a shock and forced the Cerebrates to uphold the order of the Swarm themselves without aid from the Overmind.
Mission 7: With Zasz dead and the Overmind momentarily crippled, the Garm Brood went insane and turned on it's former allies. Daggoth ordered the Cerebrate to destroy the Garm Brood to prevent the primary Hive clusters from being damaged. The Cerebrate was successful.
Mission 8: Eventually the Overmind recovered from it's shock and claimed it's assailant to be Zeratul, Prelate of the Dark Templars. When Zeratul killed Zasz through use of Dark Templar energies (which resembled the energy of the Overmind itself), his mind touched the Overmind's, allowing the Zerg ruler to learn the secret location of Aiur, and prepared the Swarm to invade the Protoss homeworld. Yet, the Dark Templar had to be dealt with, and Kerrigan as well as the Cerebrate were employed to make sure no Dark Templar could escape the planet alive.
Mission 9: After a long journey through Warp Space, the extended Zerg Swarm arrived in orbit around Aiur. The Overmind ordered the Cerebrate to claim a piece of the Khaydarin Crystal without explaining why. The Cerebrate complied, and after many hard fought battles against the Protoss, the Khaydarin crystal was seized and a piece of it was brought before the Overmind. Kerrigan did not partake in the battle, as she had been ordered to remain on Char and sift out the Protoss remaining and obliterate them.
Mission 10: Finally, the Overmind explained to the Cerebrate his reasoning. The Zerg and the Protoss had been created by the same race, the Xel'Naga, and the both of them held unique traits the Xel'Naga wanted to combine. The Protoss held "purity of form" while the Zerg held "purity of essence". The Overmind wanted to assimilate the Protoss, integrate them into the Swarm, combine the "purity of form" and the "purity of essence" and become... perfect. But the Overmind explained that it could only manifest upon the ground where the Xel'Naga first set foot upon Aiur - on top of this location the Protoss had erected a great Temple, which the Overmind desired razed. The Cerebrate led the initial assault, destroyed the Temple and protected the Zerg Drone carrying the Khaydarin Crystal as they made their way to the hallowed ground.
End: As the Khaydarin Crystal was set in place, the Overmind crashed down onto it. Soon afterwards wave after wave of Zerg forces descended upon the surface of the Protoss homeworld and burned their settlements, one after the other, as the Overmind rose on the planet's surface...
Chapter III
Mission 1: Aldaris, a prominent member of the Protoss Conclave, has asked of the Executor, who replaced the former Executor known as Tassadar, to journey to the Protoss settlement known as Antioch and meet up with Praetor Fenix, who has been aiding Antioch fending off repeated Zerg attacks, with the purpose of ridding the region of the Zerg. The Executor is successful and manages to destroy the nearby Zerg together with Fenix.
Mission 2: Tassadar contacts Aldaris, the Executor and Fenix and speaks of the Dark Templar - "traitors" to the Protoss belief who were exiled from Aiur a long time ago - and their leader, Prelate Zeratul. According to Tassadar, Zeratul claims that the Zerg is controlled through Cerebrates. If the Cerebrates perish, then the Swarm will fall. Aldaris approves of Tassadars idea and sends Fenix together with the Executor to destroy the Baelrog Brood's Cerebrate, while he himself attempts to unsuccessfully persuade Tassadar to return. The Executor and Fenix is once again successful, and Fenix stays behind to witness the effect of their attack, only to find that the Cerebrate quickly reincarnates before his eyes.
Mission 3: Aldaris, furious with Tassadar's "deception", orders the Executor to save a small settlement known as Scion, from the Zerg. The Executor is successful in this, but two hours later word reaches them that Fenix and Antioch has fallen.
Mission 4: Angered by Tassadars action and grieving over Fenix death, Aldaris sends the Executor to locate and arrest Tassadar. The Executor eventually finds Tassadar, as well as the Terran Jim Raynor, cornered upon an orbital platform above Char. With the help of the Executor, Tassadar and Raynor escapes the Zerg, but Tassadar refuses to leave Char just yet, and forces the Executor to choose between following the Conclave, or following Tassadar and the Dark Templar. The Executor choose the latter.
Mission 5: Tassadar and the Executor set down on Char near an abandoned Terran Installation in which Kerrigan imprisoned the Dark Templar and their leader, Zeratul. When deploying their force upon the planet, Tassadar and the Executor were confronted by Edmund Duke, whose Alpha Squadron forces still lingered on Char with purpose of occupying the planet. Edmund Duke ordered Tassadar to cast down his weapons for "violating Dominion airspace." Tassadar responded that Duke was "in error" and that his "pathetic fleet" will be "burnt down to the last man" should they interfere in his business. Tassadar personally partook in punching through the Zerg forces, and descended into the installation.
Mission 6: Warned by Raynor to watch out for Kerrigan and her ilk, Tassadar claimed he would kill her without regard of the Terran's feelings for her. Many Terran still left inside joined Tassadar in his venture, and with the help of the Terrans Zeratul was found and rescued.
Mission 7: Upon returning to Aiur, Aldaris attempts to arrest Tassadar, Zeratul and the Executor. To their surprise, Fenix arrives with loyal Templar forces and rescues them, after which their amassed force descend upon the Conclave. After much fighting, Tassadar bursts with anger upon seeing Protoss fighting Protoss and submits himself to the Conclave.
Mission 8: Realizing nothing can be done to the Overmind without Tassadar, Fenix and the Executor rallies to rescue the young, imprisoned Templar who has been condemned to death for his "treason". They are also joined by James Raynor aboard the Hyperion, who claims he has a debt to pay Tassadar, who rescued Raynor from Char. After much fighting, Tassadar is freed and Zeratul arrives to confront Aldaris, after which they all depart.
Mission 9: In order to reach the Overmind, Tassadar and Zeratul concludes that the Cerebrates responsible for it's defense need be killed. Together with the Executor's forces, Zeratul kills the Cerebrates of which one is Gorn, the Baelrog Brood's Cerebrate which Fenix unsuccessfully attempted to kill.
Mission 10: Fenix, Zeratul, Tassadar in his ship, the Gantrithor, and Raynor in the Hyperion, assembles outside the Overmind's area. Aldaris apologizes to Tassadar for being a fanatic idiot (frankly...) and wishes him luck in the upcoming battle. After cleaving through enormous Zerg forces the Protoss, Terrans and the heroic leaders of the combined descend upon the Overmind. After repeated attacks, the Overmind's shell explodes, leaving it vulnerable.
End: Vulnerable and greatly weakened, the Overmind attempts to escape through a Warp Rift, and Tassadar, in a damaged Gantrithor, made the choice to just bite the bullet and end it all. By charging High and Dark Templar energies into the hull of the Gantrithor, the ship exploded into a storm of dual-energy tearing at the Overmind, finally causing it to die. Despite Tassadars valiant sacrifice and the ultimate destruction of the Overmind, there was another to assume leadership of the Swarm...
